First, you should have a tiny adapter that clips on to the LED connector on the
MB, to turn it into three pairs of pins.
Next:-
You should have a lead coming from the LED panel with three pairs of wires. From
top to bottom (with your Amiga installed in the tower, connect the pairs to the
header on the MB where you disconnected the LEDs from the desktop:-
Green/white
Yellow/white
Red/white.
I'm surpised that you got it powered up without them. Mine didn't :o/

The reset button may require a MB modification. You need to have two pins
soldiered to the test socket in what is now the top left of your Amiga (it was
bottom left looking from the front in the desktop). I forget which pins need to
be connected, tho'. Perhaps someone else can help with that. I took mine down to
a local PC repair shop, it took him two mins.
The spare jumper thing, I don't know. There's no reference to it in the manual.
mine isn't connected to anything, and everything works fine.
